Board now allows replies to individual posts creating a tree structure, not just a single list. Posts show in different orders dpending on user selection of view Linear / Hybrid / Threaded. In Hybrid (and maybe Threaded) mode, users get a script warning about slow running. Check if there is a software problem causing this. If possible, set board options to reduce confusion, probably by making Linear the default.
The default for new users is Linear (Newest first). As far as I can tell, the board is working correctly. When viewing in hybrid or threaded display modes, the tree structure is revealed, and this reflects which post was replied to in each instance. In some cases, posts were replied to haphazzardly (partly because the old message board didn't display the tree structure, so people just used the Reply button at the end of the thread, for instance). In other cases, like the big "Word Association" thread, the depth of nesting is (correctly) very deep, and this is the reason for the warning message.
